چکیده

Feature Article We develop approaches to realizing feedforward loops and certain memory functions (associative memory) with autonomous enzymatic-cascade biochemical processes. Such systems will offer possibilities for utilizing bio-inspired information handling steps on par with the presently used digital gates. Thus, we can be guided by nature's mechanisms in our experimenting with new information and signal processing designs. Can bio-inspired information processing steps be realized as synthetic biochemical processes?

Realization of Associative Memory in an Enzymatic Process: Toward Biomolecular Networks with Learning and Unlearning Functionalities.

We report a realization of an associative memory signal/information processing system based on simple enzyme-catalyzed biochemical reactions. Optically detected chemical output is always obtained in response to the triggering input, but the system can also "learn" by association, to later respond to the second input if it is initially applied in combination with the triggering input as the "tra...

Towards Biosensing Strategies Based on Biochemical Logic Systems, E. Katz, V. Privman, J. Wang

Recent advances in biochemical computing, i.e., information processing with cascades of primarily enzymatic reactions realizing computing gates, such as AND, OR, etc., as well as progress in networking these gates and coupling of the resulting systems to smart/responsive electrodes for output readout, have opened new biosensing opportunities. Here we survey existing enabling research results, a...

Theoretical modeling expressions for networked enzymatic signal processing steps as logic gates optimized by filtering

We describe modeling approaches to a “network” of connected enzyme-catalyzed reactions, with added (bio)chemical processes that introduce biochemical filtering steps into the functioning of such a biocatalytic cascade. Theoretical expressions are derived that allow simple, few-parameter modeling of processes concatenated in such cascades, both with and without filtering. The modeling approach c...

A Biochemical Logic Approach to Biomarker-Activated Drug Release, V. Bocharova, O. Zavalov, K. MacVittie, M. A. Arugula, N. V. Guz, M. E. Dokukin, J. Halamek, I. Sokolov, V. Privman, E. Katz

The present study aims at integrating drug-releasing materials with signal-processing biocomputing systems. Enzymes alanine transaminase (ALT) and aspartate transaminase (AST)—biomarkers for liver injury—were logically processed by a biocatalytic cascade realizing Boolean AND gate. Citrate produced in the system was used to trigger a drugmimicking release from alginate microspheres. In order to...

Enzymatic AND logic gate with sigmoid response induced by photochemically controlled oxidation of the output.

We report a study of a system which involves an enzymatic cascade realizing an AND logic gate, with an added photochemical processing of the output, allowing the gate's response to be made sigmoid in both inputs. New functional forms are developed for quantifying the kinetics of such systems, specifically designed to model their response in terms of signal and information processing. These theo...
